Sadly there is no generic way to do this as all mouse manufacturers make proprietary tools to change this setting.
What's your mouse?

Well I haven't purchased it yet but I am about to in then next hour.
I was looking at the cmstorm Sentinel with a 5700 DPI
** I am since looking at the g500 from logitech as I see you suggest it in the FAQ. Next question is how do I set the DPI for this mouse in ubuntu???
Please advise if this is a good choice or not, if you reply quick enough I may be able to get a different mouse.
In the mean time I'm using a shitty logitech G3 to muck around with.
Thanks.

Ok. So I bought the G500 today and set the dpi in windows to the three memory slots and rebooted into linux and it seems ok. Currently I have the mouse polling rate set to 2 (250hz) should I bump this up? I went to change it again using gksudo gedit /etc/modules and now it won't let me save for some reason so I have just left it at 250hz for now. I'm using a live USB with persistent changes.
The movement of the mouse seems decent but it's not good enough for me to justify changing away from the controller. I still have slit jerkiness that is deterring me. Could this be due to my polling rate ?
I am playing battlefield three using the bad company two config with some minor changes.
It's very close but not quite right.
Thanks.

250Hz should be fine. The default 500Hz is also fine.
